I have a Strat that I used two RW/RP pickups - one in the middle and one in the neck ( SSl-3/ Ant).
Now all in between positions are out of phase. I dont want this.
Whats going on?

DESTINY AWAITS. NOW A LEGACY SHALL BE REVALATED; A DYNASTY
INAGURATED !
Sounds like you might need to reverse the black and white wires of the middle pickup only. Make the black hot and the white ground for that pickup only. Leave the neck and bridge wires as is. See if that fixes the problem.

There are two things going on. The electrical phase and the magnetic polarity.
Different generations of SD Ant employ different magnetic polarity (as did different periods of vintage Fenders). Assuming that you leave the bridge/treble position Ant as it is, you need to install a regular SSL-3 in the centre position. Keep one of the RP/RW SSL-3s at the neck position. Everything will then work out.
This is exactly what I had to do when I combined a Twangbanger with two Five-Two pickups in one of my Partsocaster builds.

Reversing the hot and ground conductors may negate the phase reversal. It will definitely negate the hum-cancelling effect.
